If you want to visit Flakfortet then you need go get there by water! There is a ferry from Nyhavn, or you can sail.
The wind can be very variable and most of this trip was under power.
It is still a very pleasant trip, with no real navigation issues. The harbour facilies at Flakfortet are good, which is true for most of Denmark as far as I can see.
